While the song is good, as a Christian myself, I still wonder why they threw in Matthew 9 12-13 on the "Come on and fly with me!" part, when I checked, the said lyrics aren't there, I wonder if there's any explanation to it.

The whole chorus is actually taken into account when discussing Matthew 9, 12-13. But, you have to read verse 11 with 12-13 in order to get the full context.

In verse 11, Pharisees ask Jesus why he eats with tax collectors and sinners. Jesus responds in 12-13, (and this is paraphrased), that he was not sent to help the righteous, but the sinners. What better way to help the sinners than for Jesus, the only perfect person who ever walked this earth, to hang out with those who were considered to be the “Outlaws and outcasts” of that day, hence the song chorus.

So, with that being said a line by line comparison is in order to further explain.

To all the outlaws, to all the outcasts
(To the tax collectors, all the sinners, prostitutes, sick, lame, even dead, as dead were considered unclean)

If you wanna be free, Come on and Fly with me
(Jesus came to the earth not to help those who were already saved, but to help those who needed it more than anyone else, this is His call, which is why the song lyrics coincide with a call to action to follow this Savior who is narrating in the song itself)

Always a metalhead before I'm a Christian. But I love this song for both reasons. But listen to whatever music is good doesn't have to be Christian music all the time!
